Summary The Invariant chain (li) chaperonin protein carries out three functions essential to normal antigen presentation: The MHC class II molecules must be stably assembled in the endoplasmic reticulum, non-endosomal processed peptide must be blocked from binding the class II heterodimer, and the molecule must be properly trafficked through the endosomal pathway to the surface of the cell for presentation. While li has been extensively studied in mammals, little is known of its function in other vertebrates. Complete cDNA sequences of li have been isolated from human, mouse, rat, chicken and zebrafish. Here I describe the isolation and characterization of the Channel Catfish {Ictalurus punctatus) invariant chain cDNA and genomic sequence. The coding region of the catfish invariant chain gene is 720 bp yielding a transcribed protein of 240 amino acids. Alignment of deduced amino acid sequences demonstrated similarity to previously isolated mammalian and teleost li. The similarity was observed to be highest in putative functional domains. A single thyroglobulin type 1 repeat domain is common in li and was observed in the catfish. Endosomal sorting signals as well as the CLIP region show some conservation to their mammalian orthologs as well. The identification of critical functional domains in the catfish li and the availability of catfish MHC class II cloned sequences and cell lines make possible future experiments testing the functional association of catfish li with MHC class II chains in the endoplasmic reticulum.
