Summary A single X EMBL-3 genomic clone 15 kb in length from the teleost Morone saxatilis (striped bass) was characterized by restriction endonuclease mapping. Southern hybridization, and DNA sequence analysis. Restriction mapping and Southern hybridization provided evidence for two linked homeobox-containing regions separated by 8.5 kb. Comparison of the DNA sequences of the homeoboxes from this clone to those of other vertebrates revealed extensive DNA sequence homology and distinctive nucleotide signatures indicative of HoxB2 and HoxB3. DNA sequence analysis of the HoxB2 - HoxB3 intergenic region provided evidence for the likely existence of two distinct promoters, located 200 bp and 1,356 bp upstream of the HoxB2 first exon. The promoter located 200 bp upstream of the first exon of M saxatilis HoxB2 bears striking similarity to the human HOXB2 promoter in organization and DNA sequence elements. Despite the similarities between the M saxatilis and human HoxB2 promoter regions, there are notable differences, including the absence of a GATA-1 site in striped bass, the presence of a second AP2 site in striped bass, and a significant shift in the location of both Krox-20 and Box1 motifs between the two promoters. Limited information available for the HoxB2/HoxB3 intergenic region of Fugu rubripes (pufferfish) revealed a Krox-20/Box1 complex very similar in sequence and location to that in A/ saxatilis. Although its significance is as yet uncertain, I have identified an alternate promoter located 1356 bp upstream of the promoter nearest the first exon of HoxB2 in striped bass. The overall conservation of the basal promoter elements between human and striped bass, with interposition of transcription elements unique to each promoter, suggests that HoxB2 expression in these evolutionarily divergent species is likely quite different.
