Summary This research focused on the recombinant DNA cloning, molecular genetic mapping and bioinformatic characterization of the HoxBb cluster of the striped bass (Morone saxatilis) genome. Molecular characterization of other teleost Hox clusters have shown a depletion of Hox gene content in one sister cluster with respect to the other. Comparative genomic analyses have also revealed conserved non-coding sequences within the intergenic and intron-associated sequence involved in Hox gene regulation. The results of this research revealed complete genes for HoxBlb, B5b, B6b as well as a B3b pseudogene. Comparative genomics of the intergenic and intron-derived sequences to orthologous and paralogous regions from diverse metazoans revealed a collection of seven conserved non-coding sequences. Based on bioinformatic analysis this region was devoid of B2b or B4b genes. This genetic architecture is consistent with previously characterized HoxBh clusters from other teleost species, indicative that the evolution of the HoxBb cluster in teleosts followed a very similar trajectory after its divergence of its sister cluster HoxBa.
